I wonder if its some sort of security that has been put in place or something
I suspect two things have happened to it.
(1) Gwen (and later, Jack) made sure there were lots of security codes and devices on it so no one could try to use it as in "Captain Jack Harkness" or "End of Days".
(2) They've been trying to get it to work better and more accurately, so there have been further modifications.
