I think Maria will stay around. There are a lot of people on the 'wrong' side for the right reasons who are going to be around.
Now, this doesn't mean Nick Fury won't ever come back as Director of S.H.I.E.L.D. Could be that he'll be Director and she'll be Vice-Director or Co-Director or something.
