Seems to me that all those examples are hinted or suggested by the canon at some point, though not pursued in the storyline. Spike/Angel is pretty much canonical, isn't it? At least as background?
Obviously Jack/Ianto is intended by the writers, and Jack/John, and I call Jack/Nine canon, though Jack/Ten is another matter. It's there, but one-sided.1 Jack/Gwen, check, even if it's a road-not-taken deal. Personally I'd really, really like to see Jack/Tosh and Tosh/Gwen. Or Martha/Gwen. Or Jack/Martha. We certainly do see Donna's attraction to Jack on the show, and the hug she gets from him. Too bad she's forgotten he ever existed now. As Jack once said to Gwen, "You'll have forgotten me entirely. Now, that's a tragedy."
Most traditional slash pairings I have followed would fit this question: Kirk/Spock, Mulder/Skinner, Mulder/Krycek, Krycek/Skinner, Bodie/Doyle, Clark/Lex, Horatio Hornblower/Captain Sir Edward Pellew (and all the permutations with sexy Lord Edrington), Gambit/Magneto, and so on.
Though I don't pay much attention to Harry Potter fandom, I do have a conceptual liking for Harry/Draco.
Infamously, when it comes to Lymond, I wanted Lymond to end up with Kate rather than Philippa. I am not complaining - we got a magnificent story out of it - but damn. I adored Kate.

1 To elaborate on my current interpretation of Ten and his relationships: I think he has loved Jack, Rose, Martha, and even Donna, but has trapped himself in a psychological state where he is afraid to show love towards anyone, much less to commit to it. So when people get too close, he pushes them away - and then misses them terribly.
